there is an excellent book on building your own instruments, almost from
'scratch', by Bart Hopkin: MUSICAL INSTRUMENT DESIGN, See Sharp Press, ISBN
1-884365-08-06

Acoustic principles are explained very clearly and there are several pages
on making your own flute (sideblown, endblown, fipple flute). He gives
precise indications for the hole locations (in equal temperament) and
explains how to fine tune the instrument. Recalculating or correcting these
locations to find your just ratios shouldn't be to difficult. The fine
tuning, by enlarging or reducing (bee wax!) the whole will allow a final
perfect intonation.
