Weighting

The idea of optimizing the intervals of a complete odd-limit chord makes sense to me, and I can see some justification in counting repeated intervals, but I don't see that, for instance, the major thirds/minor sixths should weigh much more heavily than the minor thirds/major sixths. Why so, and by how much?
