Quarter comma meantone (31 fifths). As Paur Erlich pointed out elsewhere, it has been rather thought of in terms of a chain of fifths (in a more or less conscious fashion).
More tunings could be tried out and any suggestions are welcome (please let me know if you prefer to be cited or not)! Please note that all the 31 tones of 31tet or quarter comma meantone are needed (in 19tet some couples of tones collapse).

This is about the impression that I am having, too. Somehow I do not like the harmonic progressions... This may an interesting case to study concerning elementary microtonal counterpoint. Were there some special counterpoint rules applied here?

No, there were none: just parallel fifths and octaves forbidden :)
(BTW, it could be interesting to discuss if some parallels intervals more should be forbidden once we have more overtone approximants...but please do not forbid parallel thirds...)
However, the canon is unusual in that leader is in E and follower in F and translation from one to another is rigid.
Also, there are some inversions.

My issue was the numerous dissonances, such as the doubly-
diminished unison beginning bar 32 (around 1:44). The score is
almost filled with them... which may be understandable given
that it's a canon at the minor 2nd... but they would sound less
jarring in 12-ET. For instance, the strange 2nd at the start of
the 2nd beat of bar 33 would sound a pure 4th in 12-ET but is
dissonant here. Are you sure you didn't write this in 12?

And: I don't get the use of cut time here... wouldn't 4/4 be
easier to read (all half-notes becoming quarter notes)?

Whoa, this was pretty neat! Very nice! Did you post this to XA?

The 19-EDO one was awesome, because all of the motions by diesis ended
up getting widened significantly.

The short answer is yes, but the initial idea (three or four measures) was born on a (nonmicrotonal) organ quite a few years ago. The dissonances are a consequences of the internal structure of the canon and of the costraint of forbidden fifths and octaves.

Basically I did it for matter of taste: I am traditionalist...Yet I acknowledge that this kind of tradition was already dead before I was born :)
